Euro 5 engine swap to Euro 6

After lots of hassle managed to get a very low mileage Euro 6 motor for my diesel Legacy. All the local indie garages can't reprogramme my ecu to accept the new injector codes...is it main dealer only , and would they even attempt to? At this moment it is a very bad starting smokey motor,which when hot runs lovely and fairly clean.With the engine and a brand new clutch and dual mass I have probably spent the actual value of the car on parts, but I do like the car.

The general method I used on EE20 engine swaps was keep the original engine sensors and common rail system including the injectors .
We done euro 4 to euro 5 engines . Don't do many as far too expensive and too many repeat failure areas without 100% fix solutions .
